Les mushi sont des créatures primitives aux pouvoirs sortant de l'ordinaire, à la frontière entre les êtres vivants et les choses inertes. Leur nature même empêche la plupart des humains de les distinguer, mais leur existence n'est souvent pas sans conséquence. Ginko, un homme taciturne et au passé mystérieux, est l'un de ces mushishi, ces experts en mushi ayant le don qui permet de les voir et tâchant de les faire cohabiter avec les humains. Une ancienne race extra-terrestre a colonisé notre planète il y a des milliards d'années et a créé l'arme ultime : l'Homme. Cette race était composée de clans s'affrontant constamment. Ainsi les humains se battent à leur place et ils leur ont créé une arme : le Bio-Booster Armor Guyver. C'est une armure qui une fois activée fusionne avec le corps et se transforme en armure parfaite. Maintenant cette race est éteinte depuis des millénaires, mais une société, la Chronos Corporation, recherche les modules Guyver restant sur Terre. Pour ce faire, elle utilise des Zoanoïds : des humains modifiés génétiquement aux capacités physiques et spéciales amplifiées. Sho Fukamachi met accidentellement la main sur l'une de ces armures et l'active malgré lui.

La légende dit qu'autrefois, Aaron, l'Aura Gardien, aidé de son Pokémon Lucario, réussit à arrêter une terrible guerre.
